I know that LiveCycle has its own internal versioning.  Is it possible to use another program such as ClearCase to version the files/docs/etc.?

In 8.2 not really.

In ES2, the files are all stored in a local sandbox on the client's machine, so it could be possible to integrate a version control system. The version would still say 1.0 in Workbench, but you would control the real version with another tool.

Do you know of any literature that would help me? Is there anything on the adobe website?

There's no documentation because we don't really integrate with it.

What I'm telling you is that in ES2 you have control over the file, because they are stored on the local file system. At that point you can integrate with a versioning control system.
