Why does it automatically generate a file/document as a proof, even when I upload it as a document (not a proof)? Not everything that's uploaded is a proof.

There is a setting on the user profile that says "Automatically generate proofs when uploading documents". Uncheck that, and it won't automatically create them when you upload as a document.
