Maybe a silly question...but I couldn't find anywhere online that made this clear. If my instance has used 99999/99999 (five characters) of the unique ref numbers, would the next ref number be 100000? (six characters)

Yes you are correct, once the 100000 number sequence runs out it will be 200000 and on
