You can build  a report using previous 30 days data then set up columns by day. Just if your data is so large might still hit limit. Have you considered Data warehouse? Allows very large historical queries and has some better data limits.

It might just be that your users are populating cookies on website B that still remember evars from website A. Is it possible users in website A in a session can go to website B? Can you see in a browser Networks tab the adobe beacon? /b/ss/ if you filter then look at parameters do you see the correct rsid? Is custom link defined as a pev2 value in beacon output?
