Consider a scenario where Adobe Analytics data is connected via source connected into AEP dataset1 using standard OOTB schema, and then used inside CJA for visualization. Now webSDK is getting rolled out to dataset2 using custom schema. Would there be any issue or limitation while doing MoM or YoY analysis in CJA from these two dataset together ?

The two schemas will not work together. Unless you map the data into the same fields, you'll have two sets of dimensions/metrics - one for each dataset.

You can just create 1 schema, and include the OOTB AA Experience field group and add custom schema that fits your business model for CJA reporting.
In the AA connector, it will automatically populate data from the AA Report Suite to the AA Experience field group fields, and you can add data mapping in the AA connector config to map the values under the AA Experience field group to your cutsom schema fields.
You still have 2 datasets, but with 1 schema. 1 dataset is created automatically by the AA Connector, and the other one will be used by Web SDK.
