When you schedule a data refresh in Sandboxes, the Notification preferences as well as User Data are also sucked in automatically.
This caused an unexpected batch of email communication went out to our users and I was told there is no way to prevent it from happening unless you switch these back or deactivate the users in Sandbox after the refresh was executed.
The worry free solution would be to skip this fragment of data in the refresh process.
