My thoughts here:-Regarding parsys modification, I have seen some requirements which do require overriding OOTB parsys with some changes. So this can be done if you have any such requirement. (Definitely not inside /libs). You can do this when you are REALLY sure its issue/ bug/ limitation with OOTB...
