Unfortunately, that's not the "side panel". That version has always had the checkbox. It's the side panel version of this same widget that appears to have been implemented differently.

You can totally do this.  Just setup one connection per Workfront instance.

That should work.  emptystring is the same as "" in most programming languages -- a blank string of 0 length.  It is different than null and ignore, though has a "falsy" aspect to it.  (Fusion's backend is JavaScript, so you can imagine there's some overlap there.)

That would be nice.  There have been Ideas submitted in the forum to support custom fields (Data Extensions is what they call it) on the timesheet and hour objects.  Unfortunately, neither of those object types currently support DEs.
