Do you have a timeframe which you noticed these missing articles from the collection? Do you have the name of the collection as well that is missing the articles?
Turns out that the customer requires attention from customer support regarding their account configuration. We have logged a ticket for engineering to provide a better error message when there are account issues.

If I recall correct AEM to AEMM connector uses the AEM HTTP proxy configuration, there was an issue in 6.1 where it did not use the connector configuration. You would need to setup the proxy configurator still. Have you tried that?
