Does the profile needs to be removed separately from Profile Store and Identity Graph?

Yes, if you want a profile fully removed, including its identity relationships, you must:

- Delete from RTCP (removes profile data).
- Remove from Identity Graph (removes identity linkages).

Data Lifecyce Record Delete is the recommended way to remove unwanted data from AEP based on specific identity values:

https://experienceleague.adobe.com/en/docs/experience-platform/data-lifecycle/home

I've been using it for nearly 18 months so far... works great! (It used to be informally called "Data Hygiene" BTW, but was renamed to "Data Lifecyle" at GA.)

If you want to *thoroughly* scrub a profile from AEP... regardless of the identity value each record might have arrived with... then browse the identity graph to find all linked identity values and submit *all* of those in the Record Delete work order. Use the "All datasets" option when doing so.
