I want to hide some properties from navigation

Can I hide the highlighted one's and add new navigation properties inside content fragment asset folder

Check this go to view settings and you can hide or show accordingly

If you want to add anything custom like any new attribute that also can be done by overlaying the node structure

yes you can. 

You would have to overlay the View Console.
