Hi - I'm wondering why on the Visitor ClickMap it doesn't display all of the links on the page. I know there is one link that would quite high and make it into the top 20 ranking, but it's not evening being provided with an overlay like it's not being included. Is it something to do with the code or why don't some links populate in the map?

Partial or limited data is much more common, and is expected depending on your implementation. Because of the wide range of differences in browser types, recording every link click is not guaranteed. If you see an abnormally lower number of clicks than expected, you might want to take a couple of things into consideration. The list of these items can be found in the doc below.
