I'm trying to assign order credit to channels with the use of a segment & Visit container.
The segment reads:
VISIT where...
Tracking code does not exist
AND
Paid Search equals "Natural"
The problem is, tracking codes continue to show up when this segment is applied. I know they persist from visit to visit, but I'm wondering why they exist in this case when the segment attempts to exclude them?

With the above segment definition, every hit in a visit will be evaluated for the mentioned condition and if any hit in the Visit matches, all the data for the Visit will be included. Hence, you are seeing the Tracking Codes in report even after applying this segment.
The correct approach to exclude visits with Tracking Code would be to use Exclude Container instead of default Include Container in segment. Below is an example article with details on this type of configuration:

Just so I understand... since the tracking code occurred at some point during the visit, the segment does not retroactively go back and exclude this data from the segment?

That's correct seanc29866940. For Visit container (Include), if any hit matches the condition within the Visit, all the hits within the Visit will be available in reporting for the segment.
