Upload failure - IN031 error message

I am trying to upload an .article file to a folio in the Content & Layouts section of AEM. It starts to load and then after a while it will get the error message: 

Upload failure.
The content was not uploaded.
There are too many files in the article. Please reduce the number of files and try again. [IN031]
Select upload to try again.

The .article file has been created from an indesign file that contains 99 external links (images, illustrations, icons, and videos) which have been used 712 times as there are a selection of complex MSOs and nested MSOs. The file was created a year ago and the client has signed everything off, so cant go back and delete bits out. It worked fine in Adobe Viewer but now its having issues uploading to AEM.

Any ideas or suggestions please?
