Custom Fields Governance

We implemented a policy to add a prefix to all custom form field names to help different groups understand which fields to use in their forms. We now have over 1000 custom fields and another problem has arisen. When creating forms, reports, or views that utilize custom fields, the user is presented with a long list. Is there a way to shorten this list?
