Does it matter either technically or with regard to things like SEO if I populate links within CQ modules using internal author links or the full http://www. string?

Yes, there is no SEO impact.

There isn't a SEO impact to using internal links - what I would call site root relative links. Generally you want to us site root relative links - if you us absolute links it's going to make it difficult to move content between environments (dev, QA, production). Also the links will fail on author vs. publish, and the link checker functionality won't work properly - it will treat all links as external which will be a problem. 

Best practice is to use internal links (site root relative links).
