Hi, We are trying to merge 3-4 tags into a single tag. Lot of content and Assets are tagged with those tags. After merging into a new tag will references will be automatically updated, both in page properties and Asset metadata? Please suggest.

Yes. Once you merge the tags, its references will be updated and tags which are merged will not be available.
To summarize:
When tag A is merged into tag B, all the pages tagged with tag A will be tagged with tag B and tag A is no longer available to authors.
