Server side search, or search only downloaded content

Is search only implemented in content that has been downloaded to the viewer?  Or, is my search executed across all articles, even if they are not yet downloaded?

Is there any different in search between the web viewer and app?

Search content is indexed when it's published. It doesn't matter whether an article has been downloaded on the device. Search in desktop web viewer and mobile apps should have identical results.

Bob Bringhurst - Adobe, quick follow-up: Only meta-data is searchable, right?  Text content from PDF and HTML articles is not indexed?

Yes, that's correct. Only metadata is indexed for search.
