While both product behave similarly, SiteCatalyst excels in reporting while Discover excels in real dat mining and analysis. Discover has sequential segmentation, visitor pathing, visitor-based participated, and dynamic pathing flow reports. Each of these features are not found in SiteCatalyst.

Discover (now called Ad Hoc Analysis) has the ability to break down anything by anything.  You can also see different allocations of metrics to the same variable.  Pretty powerful stuff.  Also, I'm a fan of having a client application on my machine rather than working through a browser like SiteCatalyst (Reports and Analytics).  But that's just me.
