Using Marketo Custom Objects

Are there any use cases for Marketo custom objects other than email scripting? Email Scripting » Marketo Developers

Trying to wrap my head around how/why these are used in Marketo. Thus far the use case seems very different from other software I've worked with.

Sure, if you want additional data from other systems to be able to use as Triggers and Filters.

Yes - but at present they are a pain to work with - this should be changing soon however with more control of their creation etc.
