Can I tell the click-through rate for a main CTA vs. the secondary call to action?

Are we talking about CTAs that go to the same link? Maybe append a harmless query string at the end of each link (i.e. ?click=1a or ?click=1b) and then run an email link performance report like Val suggested.

You can use an email link performance report to do this.

Or use the Clicked Link in Email smart list filter.

Then you can build a heat map based on the data.
