Alert Email based on Company Size of Lead

I have an alert set up to be sent to my Sales team when someone fills out a form. But many of the leads that are coming from this are people from small companies and I would only like them calling on companies with 1000+ employees. IS there a way that I can filter these out?

Go to the trigger that sends out the notification. You can either add a filter to the smartlist to exclude processing when the field "Number of employees" is maller than 1000. But this will prevent any flow step. You could also choose to go to the flow step that sends the alert. Add an option there. If "Number of employees" is larger than 1000 send alert. And empty the default. This will make sure all leads are still processed by the flow, but only for large companies the alert is send. You obviously need a field for "Number of employees", but this most likely already exists. And this field needs to be populated of course. You could ask this in the forms or you can look at data apending for this.

You can set a trigger "Fills out Form" and then n the flow "Send Alert" and Add Choice
 
If Num Employees is greater than 999
Email Lead Owner or To Other Emails

We do not have a field in the form for employee size (we are trying to cut down on the number of fields they have to fill in so we get more leads). Is Marketo able to make inferences about a company based on name alone from online sources (in other words, without inferring from a field that they fill out)?

It depends whether the values have been already entered or retrieved from other sources such as CRM, data.com, LinkedIn and the likes.

You could also look into a product like ReachForce SmartForms, which automatically appends company firmographic data based on the user's selection of their company, and would give you the data you need to make this trigger happen without explicitly asking for the data.
