/libs taking priority over /apps

We have overriben few files of fmdita in apps (/apps/fmdita) and its working fine in local but in dev we observed that intermittently content in libs is loading instead of cutomized content in apps.
This gets resolved only when we restart the instance. 

Can someone help us here how can we debug this issue.

what are the content inside /apps/fmdita?

Are there any jsp/java?

    We have multiple components like topic, head that are customized with slingmodels and sightly.
