数値は計測できているものの、PV数や直帰率が異常値である、という可能性はあるでしょうか。

As long as you're using the same visitor identification method, you should be fine. It also is a good idea to not let the two code versions be too far apart. For example, I wouldn't recommend using H code and AppMeasurement on the same domain.
