Hi Noah, the notifications you get in the upper right hand corner are based on Event Notifications you have activated in your instance. They include things like due date has changed and an issue has been added to your project.
In the Recent Updates area in My Work, you get updates and comments made on items you are assigned to or items you assigned to someone else. These are things actually typed out, not system generated updates.
