Yes.  Isolate the JDBC data sources IDP_DS  and EDC_DS by creating them at the server scope.

this leads to another question: wouldn't the deployment fail because adobe scripts are looking at the node level (and possibly the same names for IDP_DS or EDC_DS) ?

You'll have to create, configure and test the JDBC data sources manually.  In LCM, skip the JDBC config step.
